HISPID5

From HISCOM

Jump to: navigation, search

This is the development version of HISPID5. HISPID5 consists of two XML schemas that are based on ABCD2.06 (plus it imports ABCD2.06 itself). These files are available via the subversion repository on the BIG development site.

The field definitions are detailed below in the groups used in previous HISPID3 and HISPID4.

The mapping (or really the field definition) can be one of the following:

  • an identified ABCD concept or concepts - this is the usual case.
  • an identified ABCD concept with a HISPID5 restriction - fields are still valid ABCD
  • a concept in the HISPID extension to ABCD - this represents a new element that is required by the HISCOM community and not catered for in ABCD (again, valid ABCD, but of limited accessibility to anyone not using HISPID)

There is also a list of fields that were in HISPID3 and HISPID4 that are no longer to be used.

Record Identification

Supra-family (supfam)

Maps to: ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonName + e.g. ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonRank = "phylum"

notes: e.g. "Macropodoidea", "Lamiales", "Angiospermae". Differs from HISPID in that as many higher taxon names and ranks can be applied to the record. Note that if a record is determined only to a genus or higher rank then the genusOrMonomial element must be filled.

The HigherTaxonRankEnum should be extended to add extra values: subgenus, section, subsection, series, subseries. This is doucumented in the Hispid extension (but probably should just be sent to ABCD working group as suggestions for inclusion into ABCD) and we keep using the ABCD values (seeing as we never had them before in HIPSID anyway).

Family (fam)

Maps to: ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonName + ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonRank = "familia"

notes: e.g. "Asteraceae". See note under Supra-family.

Supra-genus (supgen)

Maps to: ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonName + ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonRank = "supergenus"

notes: e.g. "Astereae". See note under Supra-family.

Hybrid Flag (hyb)

Maps to: ~/TaxonIdentified/ScientificName/NameAtomised/Botanical/HybridFlag + @insertionpoint=1

notes: (HISPID assumes genus-level hybrid). Use HISPID vocabulary.

- for named hybrids and graft chimeras.

Name Formula (for hybrids and other formulas)

Maps to HISPID5 extension: /HispidIdentification/NameFormula

NEW in HISPID5

notes: Better solution would be if ABCD was extended to use TCS.

Genus (gen)

Maps to: ~/TaxonIdentified/ScientificName/NameAtomised/Botanical/GenusOrMonomial

notes: e.g. "Eucalyptus"

Subgenus (subgen)

Maps to: ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonName + ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonRank = "subgenus"

notes: e.g. "Monocalyptus". See note under Supra-family.

Rank Qualifier Flag (rkql)

Maps to: ~/TaxonIdentified/ScientificName/IdentificationQualifier[@insertionpoint]

Notes: There is a different vocabulary between HISPID and ABCD. Suggest the following mappings:

This is a tricky mapping because it depends on the level to which the specimen has been identified. From my reading, the mapping would be:

  • B : no mapping possible
  • F : 1 (because if identified to family this has to be included in FullScientificNameString see HigherTaxa)
  • G : 1
  • S : 2
  • I : 3
  • J : 4 (if there was a 4 in ABCD)
  • C : no mapping possible

Identification Qualifier (idql)

Maps to: ~/TaxonIdentified/ScientificName/IdentificationQualifier

with the following HISPID5 restrictions:

  • cf. - Compare with
  • incorrect - Incorrect
  • forsan - Perhaps
  • near - Close to
  • ? - Questionable

  • IBRA - Interim Biogeographic Regionalisation for Australia
  • IMCRA - Interim Marine and Coastal Regionalisation for Australia
  • LGA - Local Government Association

The abbreviated form should be used if it is widely understood.

Latitude, Degree (latdeg)

The following mappings relate to the geocode as a whole

Maps to: Gathering/SiteCoordinateSets/SiteCoordinates/CoordinatesLatLong/LatitudeDecimal + Gathering/SiteCoordinateSets/SiteCoordinates/CoordinatesLatLong/LongitudeDecimal + Gathering/SiteCoordinateSets/SiteCoordinates/SpatialDatum

AND / OR Gathering/SiteCoordinateSets/SiteCoordinates/CoordinatesUTM/UTMZone + Gathering/SiteCoordinateSets/SiteCoordinates/CoordinatesUTM/UTMEasting + Gathering/SiteCoordinateSets/SiteCoordinates/CoordinatesUTM/UTMNorthing

AND / OR Gathering/SiteCoordinateSets/SiteCoordinates/CoordinatesUTM/UTMText

Additionally transfer in degrees, minutes, seconds by concatenating all values comma separated into the Gathering/SiteCoordinateSets/SiteCoordinates/CoordinatesLatLong/CoordinatesText element e.g. "32,25,,S,112,32,12,E"

OR transfer the date in the HISPID extension under:

/HispidGathering/CoordinatesDMS/LatitudeDegrees
/HispidGathering/CoordinatesDMS/LatitudeMinutes
/HispidGathering/CoordinatesDMS/LatitudeSeconds
/HispidGathering/CoordinatesDMS/LatitudeDirection
/HispidGathering/CoordinatesDMS/LongitudeDegrees
/HispidGathering/CoordinatesDMS/LongitudeMinutes
/HispidGathering/CoordinatesDMS/LongitudeSeconds
/HispidGathering/CoordinatesDMS/LongitudeDirection

and other optional fields

/HispidGathering/CoordinatesDMS/SpatialDatum

/HispidGathering/CoordinatesDMS/CoordinateErrorDistanceInMeters
/HispidGathering/CoordinatesDMS/CoordinateErrorMethod
/HispidGathering/CoordinatesDMS/PointRadiusSpatialFit
/HispidGathering/CoordinatesDMS/CoordinatesText

Notes: Wherever possible the geocode should be transferred using the ABCD CoordinatesLatLong elements (in decimal degrees). The HISCOM community has a need to transfer verbatim degrees, minutes and seconds in discrete fields, so this is included in the extension. Recommendation to ABCD to include these geocode fields under CoordinatesLatLong.

Collection

Collector's Name(s) (cnam)

Maps to: If institution is able to provide atomised collectors then use Gathering/Agents/GatheringAgent/AgentText + Gathering/Agents/GatheringAgent[@sequence] + optional Gathering/Agents/GatheringAgent[@primarycollector] = "true" ("false" for cnam2)

Fallback: when the collectors can not be broken into individual items, all collectors can be provided as a single string in Gathering/Agents/GatheringAgentsText.

Notes: In AgentText, follow HISPID formatting (surname, initial) for people. Sorting starts on primarycollector attribute, and continues with sequence attribute. Sequence attribute starts at 1 and increments according to each individual collector. See also cper. Where possible, provide atomised data using the Person and/or Organisation elements.

Notes: suggest to ABCD working group they add a boolean "perCollector" attribute to Agents/GatheringAgent. In the mean time it can be accommodated by appending "(per)" to the last AgentText in the repeatable Agents/GatheringAgent (that with the largest @sequence attribute).

Collector's Number (cid)

Maps to: CollectorsFieldNumber

Secondary Collector's Name (cnam2)

See Collector

notes: ABCD GatheringAgent is a repeating element, so addtional collectors will go there. In AgentText, follow HISPID formatting. Sorting starts on primarycollector attribute, and continues with sequence attribute. Sequence attribute starts at 1 and increments according to each individual collector.

SecondaryCollectorIdentifier (cid2)

Maps to HISPID extension: /HispidUnit/SecondaryCollectorIdentifier

Note: This field was not available in HISPID3.

HISPID Comments New - ABCD Content Definition Group should add a Collectors Field Number attribute or element to GatheringAgent to enable the interchange of multiple personal collectors' numbers.

Number of Sheets, Parts (numshe)

Maps to HISPID extension: /HispidUnit/NumberOfSheets

Type of Cultivated Material (tcul)

Maps to HISPID extension: /HispidUnit/FieldCollectionComponent

notes: We cannot use /BotanicalGardenUnit for this information, because strictly it is used for transferring data about living accessions i.e. the current unit is the living plant. However in HISPID, the unit is the voucher specimen and the fields tcul, prot and prohis relate to living material associated with the voucher. Therefore to transfer this data under these ABCD fields it would require creating a new unit for the living accession and then use the /Associations elements to establish the link between the voucher and the living accession. Easiest to create some more generalised fields under MeasurementsOrFacts

After discussion at meeting, agreement that the field needs to be extended in definition to "material types gathered at time of collection", the element might be named: FieldCollectionComponent.

Allowed values:

  • cutting
  • cytological
  • division
  • dna
  • photograph
  • plant
  • seed
