Talk:HISPID/ABCD Workshop Executive Summary

From HISCOM

Jump to: navigation, search

Note: This document represents the unabridged text of the decisions made at the HISPID/ABCD Workshop. Some of the decisions documented here have changed since this text was further discussed and cleaned up for presentation as HISPID 5. Please see the other documents referenced above for a current understanding of HISPID and its relationship to ABCD.

The purpose of a HISPID to ABCD mapping is to facilitate a number of projects that rely on Australian data, namely:

  • Make it possible to validate a HISPID document by converting HISPID to ABCD with restriction as necessary to continue the use of a restricted vocabulary in the Australian context.
  • Make it possible to further map to the TDWG Ontology. Specifically either TaxonOccurrence or its predecessor Specimen.

Below are mappings from HISPID3 to ABCD2.06. All paths rooted at Unit or Identification/Result - it should be evident from the context which is used. Please use the discussion (talk) page at the top to raise any questions or discuss this page.

Contents

MoU Fields

A reduced set of fields known as the AVH Memorandum of Understanding (MoU) fields is the short set of fields listed in that document. These fields are the most useful set of fields and thus are the highest priority set to deliver to Australia's Virtual Herbarium (AVH).

Full Name (fulnam)

Maps to: ~/TaxonIdentified/ScientificName/FullScientificNameString

HISPID Comments Accept.

Scientific Name (fam, gen, sp, etc.)

Maps to: ~/TaxonIdentified/ScientificName/*

HISPID Comments Restrict - to botanical code names. Extend - add cultivated code names to HISPID extension and map cultivated names to FullScientificNameString.

Institution Code (insid)

Maps to: SourceInstitutionID

HISPID Comments Accept.

Accession Identifier (accid)

Maps to: UnitID

HISPID Comments Accept.

Collector's Name(s) (cnam, cnam2, cper)

Maps to: If institution is able to provide atomised collectors then use Gathering/Agents/GatheringAgent/AgentText + Gathering/Agents/GatheringAgent[@sequence] + optional Gathering/Agents/GatheringAgent[@primarycollector] = "true" ("false" for cnam2)

Fallback: when the collectors can not be broken into individual items, all collectors can be provided as a single string in Gathering/Agents/GatheringAgentsText.

Notes: In AgentText, follow HISPID formatting (surname, initial) for people. Sorting starts on primarycollector attribute, and continues with sequence attribute. Sequence attribute starts at 1 and increments according to each individual collector. See also cper. Where possible, provide atomised data using the Person and/or Organisation elements.

HISPID Comments Accept. Extend by adding a boolean "perCollector" attribute to Agents/GatheringAgent.

notes: e.g. "Macropodoidea", "Lamiales", "Angiospermae". Differs from HISPID in that as many higher taxon names and ranks can be applied to the record. Note that if a record is determined only to a genus or higher rank then the genusOrMonomial element must be filled.

HISPID Comments Accept.

Family (fam)

Maps to: ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonName + ~/TaxonIdentified/HigherTaxa/HigherTaxon/HigherTaxonRank = "familia"

notes: e.g. "Asteraceae". See note under Supra-family.

HISPID Comments Accept.

Second Hybrid Species Epithet (sphy2)

Maps to: ~/TaxonIdentified/ScientificName/FullScientificNameString

notes: Walter Berendsohn notes in his mapping of HISPID3 to ABCD 1.49d that "hybrid formulas are accommodated by ScientificName/FullNameString and not presently further atomised". This doesn't appear to have changed in ABCD 2.06.

HISPID Comments Exclude - hybrids are dealt with in Name Formula, so this is not needed.

Species Author (spau)

Maps to: ~/TaxonIdentified/ScientificName/NameAtomised/Botanical/AuthorTeamParenthesis + ~/TaxonIdentified/ScientificName/NameAtomised/Botanical/AuthorTeam

notes: Only lowest level is included in ABCD, so ABCD strict fields should not be filled in if this has an infraspecific name (not an autonym).

  • tss. - temporary sorting slip (used to temporarily name a specimen prior to critical examination).

Rank Qualifier Flag (rkql)

Maps to: ~/TaxonIdentified/ScientificName/IdentificationQualifier[@insertionpoint]

Notes: There is a different vocabulary between HISPID and ABCD. Suggest the following mappings:

This is a tricky mapping because it depends on the level to which the specimen has been identified. From my reading, the mapping would be:

  • B : no mapping possible
  • F : 1 (because if identified to family this has to be included in FullScientificNameString see HigherTaxa)
  • G : 1
  • S : 2
  • I : 3
  • J : 4 (if there was a 4 in ABCD)
  • C : no mapping possible

notes: We cannot use /BotanicalGardenUnit for this information, because strictly it is used for transferring data about living accessions i.e. the current unit is the living plant. However in HISPID, the unit is the voucher specimen and the fields tcul, prot and prohis relate to living material associated with the voucher. Therefore to transfer this data under these ABCD fields it would require creating a new unit for the living accession and then use the /Associations elements to establish the link between the voucher and the living accession. Easiest to create some more generalised fields under MeasurementsOrFacts

HISPID Comments New - the field needs to be extended in definition to "material types gathered at time of collection", the element might be named: FieldCollectionComponent.

Allowed values:

  • cutting
  • cytological
  • division
  • dna
  • photograph
  • plant
  • seed
